I would like to say that Dr. McGrath didn't respond directly to a single question or challenge that Mr. Hitchens hath put forth. (speaking in Dr. McGrath's favorite passive tense)

REGARDING the Computer Animation:
I have seen this animation many times as I am currently a medical student studying molecular cell biology. I am absolutely certain that this film did not have permission to use this animation. The three events described are as follows:
The "walking along a tube" described is of course a computer representation of the dyenin or kinesin proteins. These protein are responsible for retrograde or anterograde intercellular transport along microtubules inside a cell. I have no idea why it is in this film or how it is relevant to intelligent design as the mechanisms of action are well understood.
The "tube being peeled apart" is a well characterized process known as dynamic instability of microtubules. These tubules are not permanent structures within a cell. As such, they are constantly growing on one end and shrinking on the other depending on whether GTP or GDP are bound to the dimers being added. See microtubuules on Wikipedia for a more in depth explanation. Again this process is very well understood so I do not know why it is in this film.
Here is a link to the stolen animation:

Watch at about 44 min how Dr. Mukadam almost loses control when a women, who he considers an apostate, openly responds to his criticism. Watch his facial expression and body language. For a moment he begins to twitch. Half a minute later he displays his complete disrepect by talking over the speaker at the podium. This type of attitude is a sad tragedy that is becomming more common today.
